I recently bought a used 2006 f250 withthe 5.4l in it.  It has 55,000 miles on it and I want to give it some more power and looks.  Any sugestions on what I can do for the most bang for my buck?
I was thinking of a 6 inch suspension lift, cold air intake and programmer.  Other than that not sure but I'm not sure what brnads to go with or models to use.

I know the Ford Modular engines typically have very restrictive exhaust manifolds. A set of headers will probably unlock quite a bit of power. A good cat-back exhaust and intake, along with a programmer, should probably wake it up pretty substantially.

You mention a 6-inch lift. I'm assuming you're thinking of bigger tires, too? Realize that if you put much bigger wheels and tires on it, it will impact your performance and fuel economy. If you're only going slightly larger, it shouldn't be a major deal.

I was thinking of a 6 inch lift to make it a little better on the trails and stand out from everyone else a bit.  I don't have plans for anything bigger than 35's.  Its a daily driver first but occasionally sees the trails.  Its already got an aftermarket exhaust but I can't find a name on it.

You should be fine with 35s. How big of a concern is fuel economy? If you're not going to be routinely hauling stuff in the bed, I'd recommend a tonneau cover.

I got a soft tonneau cover already but havn't noticed any difference yet.  I also have a truck box in the bed.  As far as cold air intakes I was looking at the K&N ones since I have used their filters before.  I'm not sure if there is a better one out there.  Plans are leaning towards a BDS lift kit.

K&N is okay. I've got one on my car. I know AEM are good, and aFe, too.
