I have a 1989 silverado with a knock in the bottom end.  I also have a 350 out of a 69 camaro that I would like to replace it with using the heads and EFI system off the Vortech engine.  Will this work?

Good idea.  A few questions I have are: Where are the Vortech heads and EFI system from?  Your '89?  Have you thought about rebuilding your 350?  It can be fairly cheap if you can do some wrench time yourself.

The vortech heads and intake are from my 89 silverado.  The 350 in in great shape but I want to put it in the silverado using the heads and intake since the throtle body intake won't fit the the 350 heads.  
I have given some thought to rebuilding the vortech engine, but since I have a good 350 that I'm not using at the moment I would like to use it.

The only thing I'd be concerned about is if the bolt pattern is the same between a '69 block and the Vortec heads. I'm not enough of a small-block expert to know off the top of my head, but I'd check that out first.
